Is there any advantage (or disadvantage) in having my current company be the petitioner and have me as the beneficiary, instead of self-petitioning as it commonly seems to be the case for NIW applications?

There is no advantage to having your employer serve as the petitioner for your EB-2 NIW case. The disadvantage to having your employer serve as the petitioner is that if you leave your employer before your I-485 has been pending for 180 days, it is possible that they will revoke your I-140.
