What kind of documents should be collect when I am fulfilling my two-year home country physical presence requirement on my J visa?

You should document your presence as soon as you return.  Passport entry stamps, real estate rental agreements, pay stubs, etc. all can help show that you were physically present in the country.  Also, after two years have passed, it would be helpful to get a letter from your employer(s) stating that you have been working and physically present in the country for the last two years.
