I am going soon to have H1B visa but my wife and son will remain on F1 and F2 visas, respectively. Does application for EB-2-NIW affects our status if our case has been denied? Can my wife extend her visa if our case has been denied?

No, denial of your I-140 will not affect your, your wife's, or your son's visa status. Denial of your I-140 will also not affect your wife's ability to extend her F-1 visa.
